We are obtaining artifacts and this concerns me somewhat about whether this has to do with the algorithm for calculating the absorption. Can you comment on whether we are in fact measuring a true pump-on/pump-off intensity ratio, and whether there are any algorithm short-cuts that could be responsible for these artifacts in intensity?

The algorithm itself cannot be responsible for the artifacts (see its complete description in this knowledge base entry). We recommend checking if you have any spatial chirp and the second-order probe light in your detector.
